What to Do When Homemade Yogurt Separates and Turns Watery?

Yogurt separating and turning watery while it ferments comes down to the protein network not setting tightly enough; a batch that has already separated can be strained through cheesecloth or a fine-mesh sieve, which pulls off the excess water, thickens it up, and brings it closer to the texture of strained yogurt.

Why does yogurt separate?

As yogurt ferments, the proteins in the milk bind together into a network that holds the water inside; if the fermenting temperature runs too high or too low, that network never sets properly, and water leaks out to the surface or pools at the bottom of the container. Fermenting for longer than needed has a similar effect, since an over-fermented network loosens over time.

The fat and protein content of the milk used matters too — yogurt made from reduced-fat milk builds a weaker protein network than whole milk and separates more easily as a result. A starter culture that is not fresh or active enough can also make fermentation proceed unevenly, leading to the same watery result.

How do you fix yogurt that has already separated?

Watery yogurt can be poured onto cheesecloth or a paper towel set inside a fine sieve and left to strain in the fridge for a few hours; this pulls off the excess water and thickens the yogurt noticeably. The longer the straining goes on, the denser the result gets, even approaching a labneh-like texture.

A lightly separated batch can also be brought back together just by whisking it — that will not remove the water entirely, but it does improve the look and texture somewhat. Whisking the liquid back in, rather than pouring it off, keeps its nutrients in the yogurt too.

How do you keep it from separating again?

Holding the fermenting temperature steady at around forty-five degrees, and keeping the container undisturbed in one spot the whole time, helps the protein network set properly. Using whole milk and keeping the starter culture fresh also cuts the risk of separation considerably.

Keeping the fermenting time between four and eight hours, checking the texture rather than leaving it longer than needed, also keeps the protein network from loosening too much.

Does the type of starter matter?

A commercial starter culture generally gives more consistent results than a spoonful of homemade yogurt used as a starter, since its bacterial ratio is standardized and controlled; reusing a homemade starter over and over can throw off that bacterial balance, which can make fermentation uneven and contribute to separation. Bringing the starter to the same temperature as the milk before mixing them also prevents a sudden temperature gap from disrupting fermentation.

If the layer of skin that forms on boiled, cooled milk gets fermented without being stirred back in, that layer can slightly disrupt the integrity of the protein network during fermentation; stirring the milk thoroughly before adding the starter lowers that risk.
